AFAIK, it is because the first is the last word of the stanza/thought, while the second continues "kivinu kol hayom."

In the prayer before sh'ma koleinu in the shemona esrei (es tzemach David...) it says "tarum <strong>bishu'asecha </strong>ki <strong>lishu'as'cha</strong>."  Why is there a segol in the first one, and yet missing in the second one?
