According to Breuer in the introduction to the תנ״ך from both מוסד הרב קוק and חורב, the שוא נע on the non-gutteral letters is inconsistently marked as a חטף.  It was up to the individual scribe, and in almost every case at least one of the manuscripts he used had a regular שוא, so he left them as a regular שוא.  (The מקראות גדולות הכתר follows the כתר as it exists and attempts to reconstruct many of those חטפים.)  The comment of the מנחת שי on בראשית יב:ג roughly translates to: I’ll write them all as a regular שוא and those who pronounce them properly will be blessed.
