AISI, we may all be agreeing on the fundamental difference between the Lamed and the Beis: Whether the Lamed is "since" or "towards", either way the ikar is to show *direction*, while the Beis - "in" - merely shows *location*.

If so, I think it is clear that either one *can* be used for Omer, regardless of whether Sefira is 49 mitzvos or one long mitzva. As to which is *better*, I'd suggest that B is better for those who prefer Judaism simple and straightforward, and L is better for showing an undercurrent of growth and progression.
