It's pretty clear that if the word "b'rachamav" is not said between the words "B-N-H" and "Yerushalayim" that it should be "bonay," with a tzeirei. The question is why most Siddurim/Birchonim have it that way even if the word "b'rachamav" is said between those two words, when it should really be pronounced "boneh" with a segol instead.<br>
