You can only tell by going to the mss.  The Seder of R. Amram Gaon is not a very reliable source; each copyist changed the readings to match his own, as a comparison of the mss. shows.  But the early mss. of Nusach Ashk'anz and S'farad and Teiman (especially the first and the last, since S'farad covers dozens of communities with different traditions) agree in most points.

Anyway - how can we tell what the earliest nusachos were? 

EG Seder Rav Amram Gaon underwent many revisions.
