The Rambam addresses this directly (Hil Berochos 1:17)

*א,יז*  ולמה יענה אמן בבונה ירושלים, והרי אחריה ברכת הטוב והמטיב--מפני
שברכה זו בימי חכמי משנה תיקנוה, וכאילו היא תוספת; אבל סוף עיקר הברכות של
מזון, היא בונה ירושלים.
