I haven't seen a reason but I offer the following chidush:
Wrapping the tefillin in is because it is towards the heart (b'chol l'vovcho).
So then you ask: why do most wrap it going out? My answer would be that we are wrapping it away from our yetzer hara.
So with that explanation, the best thing would be to wrap it in one day and out the other. :-)
The following is a cute story regarding tefillin. There was a stranger in town who attended a Shabbos minyan and was seen putting on tefillin. Several people, horrified, ran up to him and yelled "What are you doing?! Don't you know it's Shabbos and you shouldn't even touch the tefillin, let alone put them on." To which the man responded, "Yes, but I'm not that religious."
