I can't see why it should.  You're not handling any tashmishei
kedusha.  What other mitzvot require guf naki?

The only problem I can think of is hearing the bracha, because shomea
keoneh, and it's not a fit place to say a bracha, or even think the
words of one.  But if only the shofar blasts reach the bathroom then
I can't see why one would not be yotze.  Of course it would be a
bizayon to deliberately choose to do a mitzvah in such a place rather
than a better one; but if there's no other option that doesn't apply.
